Nick Daley travaille l'été comme gardien de nuit au Museum d'histoire naturelle de New York. Pour ce lycéen qui suit les traces de son père Larry (l'ancien gardien du musée incarné dans les films par Ben Stiller), ce poste représente un vrai défi car il est déterminé à ne pas le décevoir. Heureusement pour lui, il connaît bien la tablette qui donne vie aux mannequins exposés. Dès la tombée de la nuit, il peut ainsi retrouver ses vieux amis Jedediah, Octavius et Sacagawea. Mais lorsque le dangereux souverain égyptien Kahmunrah s'échappe du système dans le but de délivrer son armée de morts du monde souterrain, Nick doit tout mettre en œuvre pour contrer ses plans diaboliques et ainsi sauver le musée une fois pour toutes...
